I know now how to stop it. One odd thing, when I added the condition when "alarmArmed" was true is when the alarm went off no matter if the trigger was checked or not. I don't know why. I went back to the "always" condition and I don't see this problem.
One more question, I am having problems getting an Eagleye motion detector to work about 35 ft from the laptop. I have one at about 30 ft and it works. What is the range of these detectors?

Ok, I can stop the server from laptop, how do I do it from indigo touch on iphone?

You can't - if you stop the server from Indigo Touch then it wouldn't be able to communicate with it to restart it...
